When the destructive battle between Kira and Athrun ended, and Athrun was left in bandages (that might have made his physical wounds better, but didn't quite do much to his emotional and mental ones), Cagalli Yula Athha demanded how he could possibly kill such a close friend of his. Athrun cried then and there, and I would like to think it was because he realized that despite everything, despite all the comrades that were killed by Kira and the enemies he was forced to kill who were Kira's comrades, he still held Kira and his friendship close to his heart. I think he was filled with regret because he lost someone, someone who he once dedicated to pleasing by making the impossible happen, back when they were still young and when they believed that theirs was a world with no war.But Kira didn't die after all, and Athrun soon realized that. Lacus Clyne told him that Kira had survived the explosion. But what was Athrun to do, when all he thought he could do was fight under ZAFT by orders of his father, Patrick Zala? Lacus woke him up, though, and Athrun eventually joined Kira's side in battle. Once the battle was over, Kira and Athrun stepped out of their Gundams and met once more in the desert, underneath a red sky. I like the fact that no words were spoken, as if they understood what each other had to say, and that everything they did to hurt each other before were all discarded into the boundless and timeless space. Those terrible things in the past simply didn't matter; today was a new day, and today they will fight together, by each other's side.
Athrun and Kira could still open up freely to each other, just like before, although Athrun never took of his ZAFT uniform as a sign that he was loyal to his race, but that things had to be changed. Kira understood this, and he understood Athrun most of the time since that afternoon at the desert. Their trust never wavered, and when Kira disappeared, Athrun didn't hesitate to go and find him among the stars, the friend he almost lost but found once again. After the war, Kira and Athrun kept in touch with each other. They could still talk to each other freely, and their bond has only become stronger, as all bonds do after being faced with such a tremendous trial and ordeal. They were close friends again, but then again, maybe they always were, even in the darkest moments of their relationship, as an authentic friendship never truly vanishes. It just seems to disappear, temporarily, in the darkness, only to reappear a little bit stronger, a little bit more indestructible, if only both people believed in its boundless power.
